The arms were officially granted on February 28, 2005.
 
The trefoil symbolizes both the Joniškėlis agricultural school (established in 1810 and the most important centre of agricultural education in Northern Lithuania) and the local Trinity church. The stars come from the arms of the noble Karpis family, which owned Joniškėlis a few centuries.
